Psychie , quick detail question... Is the whole train the piston of the pneumatic system, or is it just run by one? Basically: is there an outside or on-top-of that someone can be? (So, if someone was going to attack the train, would they have to be within the "tube" {if the train is the piston} or could they attack from above/below/side/etc.?)

Good question. You are inside a tube as the piston. There is no room to stand outside the train at the moment, so if there is any attackers trying to hit the train, they will have to blast their way into the tube first, then attack the train.

Raparth I forgot that Marionette has the Command background. You can have a group of up to 25 soldiers with you if you choose.

If they would fit, sure. If it isn't something that Kamak would dispatch on this mission, that's fine with me. (I know that they aren't as available as, say, Militate would be, since they all have other jobs, too.) I will never be offended if something is a "requisitioning soldiers is appropriate right now" situation. Honestly, I've never really understood how easy it would be to use non-Militate Command, since they have other things to be doing.

They could certainly help watch the scientists and Yugashi repatriates, if some are on board.

They will fit, but now the passenger cars of the train are full. With the cargo and the scientists you are escorting, it is important enough that several Champions have been dispatched to make sure it arrives safely.
