It all started with a simple truce.
Necrozma sought out Giratina to help it absorb the light of Solgaleo and Lunala, and in exchange, would help it rise against Arceus. Giratina agreed, eager for the chance to punish its creator for sealing it away. Necrozma successfully absorbed the Solgaleo and Lunala, and so it and Giratina, along with Mewtwo, who resented Arceus for creating humans, rebelled against it.
And succeeded.
The moment Arceus was sealed away into the distortion world, weakened to the point of being unable to use its remaining powers, the entire world knew something was wrong. Something was not alright.
And then the sky went dark.
The light having drained from the sky by Necrozma, was an action that woke the oldest legendaries. It was an action that caused panic. It was an action of war.
Every single legendary launched a simultaneous assault on the three. However, they had absorbed some of Arceus’ power as god of the universe, and thus became almost unstoppable. They crushed the other legendaries and mythicals, showing them to be far to much for even all of the others to handle.
All of them by themselves, that is. For after that defeat some legendaries began partnering with trainers with the intelligence and skill needed to close the gap between the three god-like Pokemon, and themselves.
But Necrozma, Giratina, and Mewtwo knew this would happen, and started recruiting both trainers and wild pokemon to stand with them against the world.

So this is an idea I thought up, and decided to try. You may have to help me occasionally come up with ideas for the story, but gist is you've partnered with a legendary to help stop Necrozma(Which is in its true form), Giratina, and Mewtwo, usually known as 'The three'.
