To be honest, I think that the elephants would shit on human cities for a few days when the armies and shit start shooting back and killing them with how big of a target they are. Then, in a few days, the flying elephants would be hunted to extinction.

Highly intelligent still does not match how help with how vicious humans are. When cities don't allow elephants to fly over them, hunters will be all the more encouraged to kill them, leading to a rapid extermination of ellyfants. Therefore, them flying would be bad.

Come to think of it, unless their bodies change to adapt to flying, they most likely would never even attempt to fly unless they have to run away or something.

Well I mean it'd definitely be bad.
Unless it was through means of evolution, and thus an isolated incident of spontaneous flying pachyderms, there'd likely be many protected by conservationists and in zoos. There is also the fact that most of them would likely stick to the places they are used to and continue teaching their young the paths to and from them, rather than wrecking someone's porsche with their poo lol
